Like it or not, Christian music is undoubtedly popular.  Among my daughter's peer group "Jesus Take the Wheel," by Carrie Underwood, is a very popular song that her friends sing when they get together.  During my own adolescence I was an unwilling participant in an evangelical youth group where many discussions took place regarding Christian artists like Amy Grant, Petra, and DC Talk.  Given the seemingly timeless popularity and ubiquity of pious music I felt the need to come up with a list of my favorite pro-atheist songs, many of which are delightfully sacrilegious.  Some of these songs promote rational freethought, some satirize religious beliefs, and others celebrate science.  In creating this list I factored musical composition and anti-ecclesiastical lyrics.  Although this list consists of only 30 songs I will pretend to be Casey Kasem and introduce them in the American Top 40 show fashion starting with number 30.

"Atheist Peace" by BR is an interesting choice (next to "All there is" and "Let them eat war", it's my third fave song on that album) -- the song is about how if religion is the basis for a war, then removing religion would (in theory, anyways) result in peace. It's kind of NOT what you'd expect based solely on the title alone. :)

"Come Join Us" is another good Bad Religion pick, and perhaps more fitting for this list (although not NEARLY as catchy as "Atheist Peace", IMHO -- that song is terrific. :))

Having done a little record engineering and producing in my time, once in a while you get a singer and a song together and the singer really "gets it"--there's no other way to explain it--it's a feeling more than anything. I'd be disappointed if there weren't gripes about where particular songs ranked, what was included and what was left out. It is an opinionated and somewhat arbitrary list, after all. I do, of course, regret crediting the wrong Red Hot Chili Peppers album.
I purposely left out heavy metal simply because I don't really like that genre of music. Melodic preference was a necessary factor in the list.
"Heresy" by Nine Inch Nails is fine song, but it's too recklessly angry (like "Opiate" by Tool), and I can't imagine a reasonable atheist saying "If there is a hell I'll see you there".

R.E.M. - "New Test Leper" (not atheistic, per se, but strongly critical of mainstream Christianity)
Tool - "Disgustipated" (at least the intro)

Since nobody else mentioned it, I think I should also point out Aesop Rock's "Holy Smokes". It just has so many great turns of phrase talking so much trash about religion, especially Catholicism w/r/t Aes' Catholic upbringing.

I might count the whole album of Aqualung, except that it's really a religious album, albeit one that espouses Ian and Jennie Anderson's anti-church religious views and is absolutely brutal to mainstream Christianity.
